File permissions unexpectedly changed

I have Vista Home Premium SP1. Over the past 2 weeks or so I have noticed
that several of my applications (e.g. Sibelius, MS Money) have begun to show
problems with accessing files, and in the case of MS Money it actually
deletes its file on exiting the application. I experimentally tried using
"run as administrator" which eliminated a lot (but not all) of these
problems, so it seems to be something to do with file permissions.

What I want to know is how to revert whatever change has been made to cause
these problems? I haven't knowingly changed anything myself, so I assume
that one of the Windows Vista updates is the cause of the problem.
Unfortunately, I don't have an early enough restore point to step back to
before the first of these problems occurred.

Actually, "run as administrator" fixes all the problems (i.e. not just some
of them), and I have given the subset of applications that have recently
acquired these file access problems permanent permission to use a full
administrator access token. However, this is less than ideal because of the
unavoidable Vista dialog box asking for permission to continue that appears
every time you start one of these applications.

Is there a better solution?
