Vista MCE: Goes Transperent when i run my application

Am running my application from Media Center but the whole window goes
transparent at times (completely invisible, except for boundaries if its not
full screen else full screen is invisible and i can see desktop) and i cannot
select any options.
Its inconsistent and the windows comes and goes.

My UI is based on HTML n Javascript.
