What files/folders can safely be removed?

After install, are there any files or folders that can be removed, e.g.
$INPLACE.. or $WINDOWS.~Q?

Given the fact they start with $ but you see them, you've probably set the
normally hidden files/directories to be showed.
It's never a good idea to remove hidden files/directories. Especaially
deauflt OS-ones. Unless you have a very good reason (I cannot think of one
apart of HD-space taken, which is nowadays never a good reason for stripping
default Operationg System directories/files).

Actually those folders shouldn't even be there, they get deleted by windows
at the end of the install. That they are there means vista didn't install
cleanly. And yes they can be safely deleted.

Well, I tried to remove them, but I get a 'Security Issue' type warning
saying that I don't have permission. I am the administrator and the only user.
I get this quite often, could it be to do with switching off UAC?

You're lucky. When I tried that, I disappeared!
